The second sentence doesn't make sense to me, although I understand what you're trying to say. We would phrase it as something like:
You look more like your father than like your mother. I thought you'd take after her.

They both are kind of correct, but the first sentence doesn't imply that the subject has a mother, it only makes emphasis on the father.
The second sentence sounds a little bit unnatural because you use than 2 times, so you are making two comparisons on the same sentence.
