stand out is a phrasal verb so you can't change the particle. "stand out in the crowd" is quite common.

@nomadatlatl if you say something like "He's just a normal person who doesn't stand out in the crowd." I would think that's completely natural. So I don't think there's an active avoidance of negative expression or anything.
