"waiting for a long time" = I am still waiting, I am in the process of waiting
"in a long time" = refers to an event in the past
"I've not seen you in a long time" could be modified to "I've missed you for a long time", "I've yearned for you for a long time". In these modifications the missing, the yearning is ongoing, it's still happening--whereas the actual seeing is an event in the past.
