Not much, really. They both refer to the species of humans as a whole.
For example:
The massacre was a crime against humanity.
The massacre was a crime against humankind.
Both examples will work, and are effective. It just depends which word is your preference, although sometimes one word sounds better than the other in certain instances. For example:
We appealed to his sense of humanity.
We appealed to his sense of humankind.
Although these examples are technically both correct, the first one, "We appealed to his sense of humanity," sounds better. It really depends on the situation, what you're talking about, and how the sentence is phrased.
