Well the biggest difference is just that I don't think "join in" is used often or at all because it sounds unnatural. We usually just say:
"Would you like to join us?"
"You should join the group."
"I want to join your team."

I will slightly disagree with the above comment, "join in" has a niche use:
"Why're you standing there just watching us play? Come join in!"
"Join in on the fun!"
So in a situation where a group is engaged in an activity, and if the group invites an individual to that activity they can ask them to "join in" on the activity.

But 99% of the time you can just say "join" without the "in" and it would still be correct
However for the phrase
"Join in on the fun!" it will sound unnatural to say "Join on the fun!"
One more example of "join in" to help:
*you're at a party where everyone is dancing but you're sitting alone in the corner. Your friend comes up to you,*
"Hey, come join in on the dancing!!"
