Assuming those sentences are grammatically right, 1, I'll pay in cash. 2, I'll pay by credit card. What are the prepositions in and by here really mean? why use "in" in the first sentence, "by" in the last sentence?

Because you can't pay in card because you can't physically give them it but you can physically give cash
