How would you translate "se encuentra en" into English? I'm referring to a ship that is maybe in a port in a city or in the open seas. I've thought of "currently in" or "currently at". Thank you :)

Depende de la situación. In casi siempre es lo mismo que into o sea dentro de algo, on es sobre algo y at muchas veces equivale a en en español pero se refiere mas a que esta cerca de algo pero muy cerca.
Por ejemplo nosotros decimos El niño está en el pizarron. Pero ellos dicen The boy is at the board.
Entonces dado que no hablas de que El barco esta EN el mar, lo cual estoy seguro es con on, y tampoco es in porque darías a entender que esta dentro del puerto. Lo mas seguro es que sea "at" como en el ejemplo del pizarron.

For some reason "currently in" sounds more commonly used... I don't know if that's helpful!
