Both are correct.
A new pair of shoes = maybe the shoes are new (they probably are), but not necessarily. They could just be new compared to how things were before. (For example: These shoes are dirty. I'm going to go back home and put on a new pair of shoes.)
A pair of new shoes = the shoes are brand new, they haven't been used.
Most of the time you'll hear the first version.
