If someone helps me with many kind of things, should I say "I appreciate them"? or can I always say "I appreciate it"? I haven't heard "I appreciate them" though...

Yes, you can say
I appreciate it.
or you can say
I appreciate all the things you've done for me.
or
I appreciate everything you've done for me.
I appreciate them sounds odd. I think it is because, in this case, all the things done become a collective one (the things done for you).

If someone gave you lots of things (物), you can say "Thank you. I really appreciate this/these/them." For example, if someone gave you flowers when you were in hospital.
If someone helps you with lots of things (こと), you can say "Thank you. I really appreciate it."
