There is just a little difference. "Ich komme gerade vom Supermarkt" is something you would say when you're already back home and "Ich komme gerade aus dem Supermarkt" is something you wouldn't say when you're already back home but you would say it when you're leaving the super market and meeting a friend at the parking area (or at your way back home).
But they mean the same thing.
