What does Stirred the pot mean?

Aunt Lucy took a wooden spoon from the explorer's old leather boot, which she used as a utensil holder, and stirred the pot.

At first I thought "stir" means "mix".
I think if it means "mix", I wonder the phrase is"stirred the marmalade" but not the pot.
So I thought it might be the meaning of "shake".
but I think it is wrong, because she took a wooden spoon.
So I am confused.
What does "stir" mean?
