A little unnatural
Ahah! I see now! ^^
"Thank you for your kind donation" would be the most natural expression. You can add on the end: "towards the organ" but a small sentence about the organ after the first sentence ("Your donation will support the restoration of our pipe organ") also sounds natural. :) Hope this makes sense!

"Thank you very much for your gift" or "Thank you very much for letting me keep the pipe organ" sounds more natural :)

It's actually a sign at the front door of a church, so maybe your second sentence wouldn't fit this context?
Also, the first sentence doesn't indicate why the gift is for.

"Thank you very much for your kind/generous gift of the pipe organ."
This sentence would be more appropriate. :)

I should have explained the whole story : this is a sign above a box in which the public is meant to put money in, so as to financially support the reconstruction of the organ. :)
