The situation is that, for instance, I had to get off at Tokyo Station. However, I was sleeping in the train so I didn't notice when the train was at the station. So I 乗り過ごした the station and the train went to the terminal.

I think missed would be the best translation here.

どういたしまして。I once did something similar in New York City, except I woke up and got off at a similarly named station a few stations before my stop. I ended up missing my flight home. :)

It was pretty close to natural.
Your first sentence was perfect. The second one should read more like this...“But the best thing is you arrived home safely.” Or more naturally, “but the upside is, despite missing your flight, you arrived home safely.”
That day actually worked out pretty well for me. I had time to go back into the city and meet up with my friends, who had a later flight, and see some more sights I originally had no time to see. There were definitely upsides to missing my flight.
