"Within a matter of" in this example, emphasizes that the amount time is small.
Within a matter of weeks he tore down what took years to build.
Although, when spoken "within weeks" can be given the same emphasis, in my opinion.

"Within weeks" would be used when there is no presumption of what the timeframe would be. "He was bitten by a snake and within weeks he died." To say "within a matter of weeks" gives the subtle inference that it was quicker than expected. "She was diagnosed the first of July and within a matter of weeks she was dead."
