In general, "make" implies an act of creation. "Do" is simply to execute an action. That's a good guide to use most of the time, though there are some confusing cases.

For example "make up" = be friends again, create a friendship again. "Do up" = "work on". "makeover" = create something new feeling out of something old. "do over" = have another try at doing something. "make good" = turn a promise made into a promise kept. "do good" = engage in good activity.
