"pronunciation" is related to "accent"; it's the way you pronounce individual sounds in the word (like the /o/ sound and the /u/ sound). People with different accents will tend to have slightly different pronunciations for the same phonemes (sound units / letters). Sometimes a given letter or word can have multiple pronunciations that are noticeably different.
"tone" is related to mood and emotions; it's basically the mood or emotion you convey when you speak a certain sentence or expression.
For example, even without changing the sentence or volume of your voice, you can change your tone to express different moods and emotions like: anger, sadness, fear, confusion, trust, disgust, joy, surprise, anticipation, love, kindness, pride, shame, seriousness, etc.
"intonation" is similar to tone, but "intonation" has more to do with indicating your intention by modulating the pitch, tone, timbre, or cadence of your speech.
The intention, for example, could be to indicate whether you are asking a question or making a statement, or to indicate whether you are finished speaking, or to indicate the intended meaning of an ambiguous sentence, or to emphasize/stress a certain part of the sentence, etc.
For example, when you want to indicate the end of a statement, you subtly lower the pitch of your voice and stretch out the last syllable(s) slightly. In contrast, when you want to indicate the end of a question, you usually raise the pitch of your voice slightly.
