I would rearrange the sentences like this:
"When do you have to submit it by?" (When can you submit it by?" doesn't make sense.)
"When can you submit it until?"
"How soon can you submit it?"
"When do you have to submit it by?"/"When can you submit it until?" = What is the last day/hour I need to submit it?
"How soon can you submit it?" = What is the first day/hour I am able to submit it?

“By when” and “Til when” is asking for the latest time you can submit it.
“How soon” is asking for the earliest time you can submit it.
We usually ask in this way:
“When do you have to submit it by?”
“What time do we have to submit it by?”
“How soon can we submit it?”
“When’s the earliest you can submit it?”
* if you’re asking a classmate, use “you” (the general “you”) or “we” (as in “you and I”).
* if you’re asking the professor, use “we” (as in “the other students and I”).
