They both imply that you're cleaning the outside of the shoe. If you're trying to get rid of pebbles and sand inside the shoe, I would say;
"Empty out your shoes before entering."
"Shake out your shoes before entering."
"Make sure your shoes are clean before entering."
"Make sure there aren't any pebbles or dust in your shoes before entering."
Your two sentences are very natural though, and you can definitely use them. People will know to make sure their shoes are clean before entering.

"shake off your shoes" could also come across as if I'm telling you to "take off your shoes(and go inside barefoot)". so it is a little ambiguous. is it?

"shake off your shoes" doesn't mean to take off your shoes. It implies that the person should shake their foot with their shoe on. in this example, the person should have already taken/ plan to take their shoes off, then it would be more natural to say this.
"shake off your..." can mean to take something off, but it's not generally used with shoes.
e.g "He shook off his jacket" = he took off his jacket = natural
"He shook off his shoes" = he shook his shoes, which he wasn't wearing
"dust out your shoes" feels a bit unnatural. it's like you're expecting them to use their hand or an object to reach inside their shoe and clean it all out.
i feel like that might have been confusing. does that make sense?
